hdparm and smartmontools are your friends maybe.
I would trying the following:

The disk is ok? S.M.A.R.T long selftest/status is ok?

Automatic Acoustic Management feature set?
AAM (Actually I really dont know if this would/could help)

Power Management feature set?
play with Power Management Settings of the harddrive.
