I've been chasing this same problem for a couple of years now. It seems to happen the most often when first the connection is a fast connection and second when there are a lot of files to transfer. I've reduced the number of concurrent connections in my ftp client. I've done passive and port modes and I still don't know what is causing this but it is extremely irritating.
If you find a solution, please post it back to this list for others to learn.
