Were you logging into X as root? That's generally a bad thing, and isn't necessary for any purpose that I'm aware of. Best practice is to login as a user, then su - root as required.
Having said that:
*.desktop files are usually found in your ~/.kde and/or ~/.gnome2 directories; they are the files that specify what appears where on your panel bar and desktop.
