First, who is this they who recommend a "fresh" install of CentOS, and what's the software? There's absolutely no reason I know of, nor am I aware of any software, that requires you to do a complete new install of the O/S (other than, maybe, for WinDoze...).
In short, I think a) they're full of it; b) they have no idea what they're talking about, and don't know *Nix, or c) just what is it that's *in* that software?
Thinking about it, the first thing that comes to mind is that iptables is set to leave your box wide open.....
