hmm, that's a good question but I'd answer "yes" as I know some third-party mirrors have a custom header for index pages. It's your server and not a "dedicated" server that we (CentOS infra group) manage :-) As long as the content is still the same, it doesn't hurt to add your little banner on top. Most of the people consuming packages (through yum) coming from your mirror will never see that banner anyway; only people browsing it to download an ISO maybe.
