I rsynced without -H option for the first rsync, but now rsynced with -H option from msync.centos.org(and the cronjob has -H option.

Hi, thanks for an additional mirror. This mirror has now been added and you can now rsync from rsync://msync.centos.org/CentOS/

While syncing, please make sure you use the -H flag for rsync (preserve hard links). It looks like your current mirror content was synced without the -H flag, or your source mirror did not support hard links either.
