Perhaps you are referring to some packages that have conflicting documentation files for the i686 and x86_64 versions? That is a problem with doxygen creating slightly different doc files for both versions. I couldn't tell you how to fix that for mock, but on a plain build system you can safely force install those rpms (after you verified it's only the doc files that are clashing of course).
