Firefox, Chromium, Atom, LibreOffice are all cross-platform applications, not Gnome ones. It's up to them if and to what extent they implement Gnome support, obey Gnome settings, etc. Some distros patch such applications in the past to make them better behaved citizens; sometimes the upstream authors improve support for Linux desktop environments, but it's seldom very high on their priority list. I think your best chance is to file bug reports upstream, for each affected application.
