I use rewrite rules in .htaccess in drupal directory...

  # Rewrite URLs of the form 'index.php?q=x'.
  RewriteCond %{REQUEST_FILENAME} !-f
  RewriteCond %{REQUEST_FILENAME} !-d
  RewriteRule ^(.*)$ index.php?q=$1 [L,QSA]
