I thought the new yum could handle a transparent proxy.

The new yum can handle a normal proxy via the mirrorlist selection process (the non-centos version of yum 2.4 can not). It can also handle a transparent squid proxy ok most of the time ... though you will have issues when doing a major upgrade as some of the cached stuff is wrong if you hit the server in the middle of the update process.
It does not handle the MS ISA server very well.

i can't use the mirrorlists feature as yum still fails behind my proxy. I think it's havp causing issues which means i probably have to increase the yum timeout. I needed to get these machines updated so i switched back to my ftp setup. I added another mirror to the rotation and when kernel.org failed it failed over to easynews which worked fine.
