Is this possible/recommended? Or is it preferable to rebuild from scratch? I would prefer not to rebuild, but wanted to see what people thought.

As the changes between 3 and 4 are pretty big (Kernel 2.6 and everything around that, SELinux) I wouldn't recommend upgrading.
If you have a test box available on which you can copy the complete content of the other box you could try there with booting the 4.4 isos and type "linux upgradeany" on the kernel command line.
But as said: I really wouldn't recommend it.
