What is the recommended way to ssh through a proxy? I've been using putty, compiled from source, as it has a proxy option, but a native option would be very nice.

Please explain ur proxy running linux??? if then why u use putty??? The windows desktop users use putty or secure crt to ssh.... why not using default shell provided by proxy,
The best way of ssh is to use keys to login, with this method u r not prompted for password.... just key verification on both ends.
