Yes, you can use the proxy settings in /etc/yum.conf to tell it to use
the proxy ... this should minimize any issues.

man yum.conf

should give you good instructions for proxy setup of yum

basically, just this should work for a transparent proxy:

proxy=http://whatever.is.name:port/
